Trimming object with hole in it

Little help please! I have a human vertebra model that I’ve made. I want to do an axial cross section of the disc. Basically boolean off the top half so I can show the cut bone texture. Problem is when I try to trim the model, the hole where the spinal chord goes gets filled in. Also if I use the trim rectangle to take a chunk out, instead of making a nice solid 90 degree angle cut the mesh is creating an ark in the corner - ie smoothing the corner out in the middle.

What am I doing wrong?

You could try doing a Dynamesh boolean to clip through the model instead.

If you do trim it, you could delete the polygroup that it created for the fill, use the ZModeler brush to bridge a few edges together, and then try to use the close holes command to reattempt the fill.
