I want to delete some of the red object(specificially the clay occupying the space of the transparent object), I am at a loss for how to accomplish this.
Disable Transparency and Ghost. Set the hand to Subtractive. Enable Live Boolean.

I had tried this but nothing happened, does the placement of the subtool layers matter at all for this?
Booleans are run in order from top to bottom of the subtool stack on visible subtools. First subtool in the Boolean stack must be Union (default). Others that follow can be Union, Subtraction or Intersection as required. There are other controls for managing how Booleans are created such as Start Groups and Folders. Michael Pavlovich explains in detail. Watch his videos and try on something simple like a box and cylinder.
